If you delete / move project files listed in the Project side panel using the OS file manager, clicking on the project in the panel will cause 4 or 5 (I either miscounted or it was inconsistent) popups to show, all saying "Warning: file path/to/file seems no longer valid."

If you right-click the item in the Projects pane in order to delete it using the menu, more popups appear, which causes the right-click menu to close. The delete key is the only way (I saw) to remove the project from NetBeans.

I'm using Linux Mint Debian Edition, MATE 64 bit.

I cannot reproduce the bug. When I delete some files using file manager, the files are removed automatically from NetBeans Projects view.

It seems that native file watcher is disabled. Did you disable automatic scanning of sources intentionally?
Can you please attach your IDE Log? (Ideally after reproducing the problem, it could contain useful information.)
