Please try following:
 - create a new HTML5/JS with NodeJS project
 - right click on Sources and select New->Sass File (or Less file)
 => Folder is pre-selected to point to "public" which is site root. 

I think this a bit unexpected (or at least for me :), HTML/JS/JSON all point to sources in this case.
