This bug was originally marked as duplicate of bug 157005, that is already resolved. This bug is still valid, so this seems to be another bug, but it might be related.

I don't know why the file was marked as invalid. Maybe it relates to js indexing, which took 506569 ms under this root (hard drive could be under heavy load). 

Reporter, can you please provide some info about your projects (number of files, structure)?

Closing as incomplete for now.
