Please try:
 - create a new PHP project
 - in project properties, go to Documentation, select ApiGen and set documentation folder
 - uncheck all access levels but Todo
 - press OK to close project properties
 - reopen project properties and check the ApiGen configuration

 => public and protected are checked.

I noticed that if I wouldn't specified the documentation folder (Target directory), there is a warning that "Access levels must be provided." but this error goes away once I select the folder. So perhaps it is just matters of this validation.

Should be fixed now. Please verify also the command that generates the documentation whether it is OK or not.
