1. Install NetBeans 7.4, but un-check "check for updates". Do not install any updates.
2. Goto Tools>>Options and activate GUI Builder, PHP, C/C++ and Groovy.
3. Open HelloWeb7.3 JavaEE project.
4. Add GlassFish4 server to fix warning message.
5. Close HeeloWeb7.3 project.
6. Goto Tools>>Plugins>>Installed and deactivate "HTML5" and "Java Web and EE".
7. Click Finish and NetBeans will restart.
8. Check Tools>>Plugins>>Installed and see that "HTML5" and "Java Web and EE" is still deactivated.
9. Open up HelloWeb7.3 project. Notice "Activating Modules" message in lower left corner of application Window. 
10.Chek Tools>>Plugins>>Installed again and see that "HTML5" and "Java Web and EE" still show activated.

Expected: "HTML5" and "Java Web and EE" should show activated in the Plugins manager.

Restarting NetBeans or closing/opening project again does not help.

Workaround: Manually activate them in the Plugins manager so the status there reflects reality.

If we continue on with step #11: 

11. Install patch-1 updates.
12. Goto Plugins>>Settings and deactivate "Certified Plugins" and "Plugin Portal".
13. Change the URL of "NetBeans Distribution" to http://dlc.sun.com.edgesuite.net/netbeans/updates/7.4/uc/final/distribution/catalog_stage.xml.gz
14. Goto Tools>>Options and Activate GUI Builder, PHP and C/C++ if not already activated.
15. Close HelloWeb7.3 project.
16. Goto Tools>>Plugins>>Installed and deactivate "HTML5" and "Java Web and EE".
17. Open HellowWeb7.3 and check Tools>>Plugins>>Installed and see that "HTML5" and "Java Web and EE" are deactivated.

Reproducible in:

(I can alsoreproduce it after patch-1 is installed before installing patch-2 also.)

Between steps #14 and #15 install the patch-2 updates.

Reproducible with:

Product Version: NetBeans IDE Dev (Build 201312100002)
Java: 1.8.0-ea; Java HotSpot(TM) 64-Bit Server VM 25.0-b60
Runtime: Java(TM) SE Runtime Environment 1.8.0-ea-b118
System: Windows 7 version 6.1 running on amd64; Cp1252; en_US (nb)

1. Activate Gui Builder,PHP & C/C++.
2. Open HelloWeb7.3 and check Tools>>Plugins>>Installed and see that "HTML5" and "Java Web and EE" is activated. If they are not activated, bug has been reproduced. Otherwise, goto step 3.
3. Close HellwWeb7.3 and goto Tools>>Plugins>>Installed and deactivate "HTML5" and "Java Web and EE".
4. When NetBeans restarts, in Tools>>Options make sure PHP and C/C++ is still activated.
5. Open HelloWeb7.3.
6. Check Tools>>Plugins>>Installed and see that "HTML5" and "Java Web and EE" is now deactivated.

Most probably some incorrect module dependencies which was introduced in 7.4.
