Can you please clarify, which JDK version do you use?
And provide messages.log file?

If you use JDK 1.7.0_40, this is most probably NOT a duplicate of issue #237105, where JDK 1.7.0_25 was used.

please attach the messages.log when you see this again: http://wiki.netbeans.org/FaqLogMessagesFile

This problem is independent of a special JDK (I'm currently using Java 8 with NB 8)

But, I guess, I'm able to reproduce it:

- open NB on a PC with high resolution monitor
- access this pc via remote desktop from a machine whose screen has a lower resolution and take the running session
- go back to your pc, loginto the existing session

--> NB displays "holes" in the project tree
Theses holes remain, even though you may collapse or expand the tree, until NB is restarted
