Product Version = NetBeans IDE Dev (Build nbms-and-javadoc-11136-on-20130616)
Operating System = Linux version 3.0.0-32-generic-pae running on i386
Java; VM; Vendor = 1.7.0_21
Runtime = OpenJDK Client VM 23.7-b01

Refactor, linking, find usages, highlighting all not functioning. Using php.

I just tested that, you must delete userdir and use clean one (I made some changes in indexing and everything needs to be rescanned). Then it works again.
