The popup remains invisible until I exit the fullscreen mode. (After which it renders incorretly - only showing parts of the interface over which I move my mouse).
In previous NB releases (7.0.2), the same thing happened ... at the time the invisible popup was blocking the main window until I pressed escape.

Product Version = NetBeans IDE 7.3 Beta 2 (Build 201211062253)
Operating System = Linux version 3.2.0-3-amd64 running on amd64
Java; VM; Vendor = 1.7.0_10
Runtime = Java HotSpot(TM) 64-Bit Server VM 23.6-b04

Do you mean a dialog windows are not visible when the IDE is in full screen mode?

Exactly.

I press ctrl+shift+f in the fullscreen mode. the only visible effect is that my text cursor disappears.
I start typing and there is no effect (I am typing inside of an invisible popup window).
I press enter and the search for the phrase I typed starts.

If I exit the fullscreen mode at any stage of this process, all invisible popups become visible.

This problem touches all popup windows in the IDE so it sounds like a more general problem... maybe not specificly in NB but in the library ? 

Later I will try to do the same on a different computer (with Debian stable rather than testing)

The newest Debian Testing with Gnome 3.4 in fallback mode

I have checked on my 2nd machine with Debian Stable, Netbeans 7.2.1 and Gnome 2.30.2, Java 1.7.0_09  64bit

the problem appears in exactly the same way.
