When I Select 2 different folders with many files to download on the same ftp account, netbeans delete some files from remote server.

Hi, please have a look at issue #202673, it should be fixed for NetBeans 7.2. For 7.1.2, you can try to use the mentioned switch

-J-Dnetbeans.localhistory.storeChangesSynchronously=true

Issue #202673 has target milestone 7.2 - please, use this version and let us know if it still does not work.
