Currently, all the outputs show up in one output window that is hard to navigate when you're working on many things at once. If these were grouped by purpose, such as, all Mercurial output goes together, all Maven output goes together, etc...

Currently, every type of output goes into it's own tab. Therefore do you mean some grouping of the tabs according to the purpose?
I think that adding another "grouping" layer of tabs would clutter the UI.

Yes, that is essentially what I mean. Not necessarily another layer of tabs, Maybe a set of vertical tabs along the left. I'll attach an image of a possibility I came up with
