MSI is the installation engine Microsoft recommends for Windows applications.  It is standardized, transactional, and compatible with other Windows features (such as Group Policy).  This makes MSI more consistent, more robust, and in some ways more flexible than EXE.

A digital signature would also allow NetBeans to be controlled via Group Policy.  See bug 88441.
