Product Version = NetBeans IDE 6.9 (Build 201006101454)
Operating System = Linux version 2.6.32-22-generic running on amd64
Java; VM; Vendor = 1.6.0_18
Runtime = OpenJDK 64-Bit Server VM 14.0-b16

On Ubuntu Linux with the JRE stated above underscore characters don't show up if the line is selected or drawn with an alternate background colour - such as for areas of code that are not editable (read-only files, selected lines, guarded blocks).
Seems to actually be affected by the background color of the line below.  Since the current line is highlighted, the underscores on the line above are not painted.

Does changing the font size help?

Yes, changing the font size helps. From Monospaced 12 to Monospaces 14 for example. I can post a screen shots if needs.
