Clicking the gutter to enable a breakpoint enables the breakpoint but is not
displayed in the gutter. See attachment.

I am not able to reproduce it on Ubuntu in 201005192201, not even in NB 6.9 20100519

It works for me as well.
Can you please attach messages.log file from <NetBeans-user-dir>/var/log folder? There might be some exceptions or errors that cause the annotation not to appear..
Resolving as incomplete for now...
