I think it can bee a nice feature if in the project properties windows/ Libraries in a Java SE (and JavaFX) project, there's a checkbox next to a reference to compile the jar inside the destination jar instead of copy it to the lib folder.

J2ME projects has this ability, it's nice to see it in Java SE and JavaFX projects too.
