There is conflict between modes from old project and default window system.

Perhaps I will solve it in simple way by deleting modes from default
XML workspace layout to avoid conflicts/exceptions. Later if it will
appear not sufficient we can add some more logic into merging.

Original issue is #15752 where user dir and exception available.

Fixed in PersistenceManager and WorkspaceImpl. Changed importing of NB
3.2.1 project. 
Steps:
1. All modes from default window system (from layer) are deleted.
2. All modes existing in memory are removed.
3. Deserialization of NB 3.2.1 project is performed.
