When I change the --userdir to another location and start netbeans the ".superId" file is still created in
C:\Documents and Settings\<username>\.netbeans\

Also I can't find a way of moving the ".netbeans-registration" folder out of "C:\Documents and Settings"

It is so by design. It is user based info located in $HOME dir on purpose. These files are specific to user.
