Steps to reproduce:

1. Start a clean build (empty userdir)
2. In the Setup wizard, select the MDI windowing mode
3. Select Tools | Options...
4. ... the IDE switches to the SDI mode

May not be a window system problem. Feel free to reassign if appropriate.

More info:

Looks like an options issue. IDE Settings set in the Setup Wizard 
during the first start are lost after the Tools | Options... window 
is opened for the first time.
