When Glassfish app. server is up and running and Netbeans is closed, such App server should not be stopped as well.

This is by design and has been the "practice" for about as long as NB has started web and/or app servers. That said... 
this is a valuable enhancement request.  I think that the supporting this would require some ui changes, though... 
since the user would need to have a way to tell the IDE, "I expect you to stop working the way you have in the past".  
I guess this would also be a change in the j2eeserver and/or "generic" server, so that it would apply to all servers.
