- install Ruby bundle
- start NetBeans
- install PHP plugin
after installation plugin manager ask to restart IDE
restart it

now in Dock I have two NB icons, one with NetBeans title and other with 'java' title

Jaro, could you try to reproduce it? Is it core problem or the module itself?

Yes, it can be reproduced. I would like to mention that the IDE must be installed from installer (it cannot be
reproduced when I hav the .zip distribution of NetBeans). I guess it could be the problem of launcher.
The workaround is to exit IDE and start it again - then the second icon is not in dock.

Assigning to AU for initial evaluation - perhaps a problem in the AU-triggered restart logic?

AU just calls LifecycleManager.getDefault().exit() and then hand over processing to 
launchers.

IMHO Autoupdate cannot fix such problem.
