On Options->Java Code->Tasklist unmarking 'Enable Dependencies ...' an clicking Ok I had this Error.

I tried your test case (in build 070709) but was unable to reproduce, thus I am closing it as WORKSFORME. However, I've already seen such warning. Sometimes it appears when starting NB and with somehow corrupted userdir. Please, try to use fresh userdir and feel free to reopen this issue if you encounter it again.
What you mean by 'try to use fresh userdir' ? Should I throw away all my settings in .netbeans/6.0m10 ?
Userdir is a directory where NetBeans stores its settings and other information. You can find its location in Help -> About (the last line). You can change its in two ways: 1) Move your $homedir/.netbeans somewhere else and run NetBeans again ... this will create a new one at the default location which is $homedir/.netbeans 2) Start NetBeans from command line or shell with --userdir <userdir_location> switch ... then your userdir in $homedir/.netbeans will be preserved and NetBeans will use a new one at the specified <userdir_location> Anyway, do you encounter the problem everytime you uncheck the option and then press OK (I mean still with the old userdir)?

I tried it once more, and the error didn't occur anymore. Some time ago, I deleted the $homedir\.netbeans\6.0m10\var\cache\index\0.3 folder. Perhaps this solved the problem.
I did not experience this issue since long time. Now I'm on RC2.
